Hi Shaun,
Did you format the the Config space (do this from EE, goto Config Data tab)...?

I think you will need to update to this: http://forum.efilive.com/showthread.php?14608-UPDATE-V8-Pass-Through-Reading-Flashing-Support-%28pre-release%29
Then update bootblock and firmware.
Then re-format the [Config] space and re-program your BB pids (Options.txt) to V2, and see if that error happens again.

I updated the black boot to 2.07.01 and the firmware to 2.07.02. I can not program pid lists into the v2 still. If I try to read the v2 it says I don't have any PID lists in it now. I'm trying to figure out a torque converter problem but now it wont do read anything....

I think I found out how to format config (in efilive explorer right?) but theres a warning that says "all configuration data on the selected device will be erased, continue?" I don't want to lose any info. What should I do

The config and Data filesystems are different, so formatting the config are won't remove any calibration or logs from the data area. Typically what is one the config space is imply a result of your BBX and device configuration being programmed from the V8 Scan and Tune software to the FlashScan V2 device.

Thanks andrew, so basically I should be back up and running after I format config? Any thing else I would need to do before I can try and program the pid lists to the v2?

Well, assuming of course that is the problem :)
You can do everything through the V8 Scan and Tune tool. On the drop down (click on the small down arrow) on the Program button you'll see an option to format the Config filesystem. Then you can Program the BBX configuration (all the scripts etc. get copied across to the V2).

Well that seemed to do the trick, got them programmed into the V2, well see if it reads the truck fine tomorrow. Thanks joecar and Tordne!!
