hi all, well I have not changed the mill as of yet but I keep playing with tuning untill then. This is the problem, whenever it shifts into 2nd or 3rd at a given TP, the spark drops way low and I can't see why. Also when starting it, it gives me trouble for a bit untill some time passes then it can idle on it's own.

Hello JOHNGEAR,
A little more information about your vehicle / tune may help others provide input …..
Guessing from your tune – you have a ’96 5.7 L Vortec with a 4L60E … you’ve done a 0411 swap ….. used ’02 OS12212156 … then moved to COS3 OS02020003 ???
Regarding timing being removed on the gear shifts …
D0801 – 1>2 upshift
in “normal” mode there is a 5% to 25% TR
in “performance” mode (Tow / Haul) there is a 20% to 40% TR
D0802 – 2>3 upshift
in “normal” mode there is a 10% to 30% TR
in “performance” mode (Tow / Haul) there is a 20% to 30% TR
TR removes timing (spark advance), dependent on delivered torque – OEM strategy to promote transmission longevity.
Hopefully that answers your spark (timing) question. There are different tuning strategies regarding the transmission – performance type shifting, towing use, etc.
Regarding the idle issue …. did it idle OK before the 0411 swap ?? Did it idle OK when first using OS12212156 ? Did the idle issue emerge when you applied COS3 ?
