Throttle follower/ cracker question

Ok here it goes ... Am having a hell of a time tuning the throttle cracker . 98mm tb LS3 manifold/injectors, 6.2 w/ L92 heads. 2002 ecu LS6 base tune(2002 vette) 6 speed manual
Runs great! except when I put in the clutch ( yes it has a switch that registers with the ecu, verified w/ tech2). The car wants to idle @ 2000 rpm. I can raise the crack on/off speed and turn it off but would like the clutch application to do that instead of the speed parameter. HOW? I would really like to have the increased engine speed as it acts as low rpm cruise control . the throttle is very touchy @ low rpm ( cam specs Im sure.) RPM is too high w/ clutch depressed slowing to a stop.
How does the pcm know when the car is in gear vs. p/n?
I built the harness myself so I could have left out an important circuit.
Any help is appreciated.

The PCM reads a clutch pedal position switch...

clutch pedal in = corresponds to the P/N state
clutch pedal out = corresponds to in-gear state
