I'm pretty sure EGR has the effect of retarding timing, so when you delete it should you lower timing around idle a little bit?

Stock 5.9 is in the -2* to -4* range, stock 6.7 is +1* (BTDC). I would think, after you delete EGR +1* would be a little much since the 5.9 is -3.

I've found that 40% on the calculator at idle areas makes it purr like a kitten... FWIW

Could this be cause for the white puff of smoke I get at startup?

just looked at one of my maps, both of my truck idle around 1.4*

Cool, would it help spool the charger if I backed it down to 0* or does it just like to run around 1* better?

The lower the timing the hotter it gets the quicker the the turbo will lite. That should take same of the smoke out. For white smoke, sound like you need to adjust you pilot + or - a little bit at a time or you are not getting enough fuel like ( duration ) in pilot or main at start up. I hope this will help you sense I can't not see you tune or log to the spot the error that's causing your ill effect
