Which type of files are listed as out of date? All of them or just some of them?
What happens if you update them again?

It is a bug in the FlashScan and AutoCal firmware. The firmware is not flushing the RAM/cache buffers on FlashScan/AutoCal after all the files are updated. That means once FlashScan/AutoCal is disconnected some files reverted back to their old state.
The workaround is to do the [Check Firmware]->[Update Files], then perform the following: [F5: BBX]->[F2: Scan]->[Read], then [Program Selections Only (faster)]. That will correctly flush the buffers. It will be fixed in the next update.
