Removed them from my car, a 99 Camaro with a 2004 LS6 motor, with a 6 speed manual. After doing this I turned off U1040 and U1000, unfortunately as soon as I clear these codes the U1040 comes back, within a second or to. They were clearly turned out,

Engine DTC Mil Enablers
U1040 = "no Mil"
U1000 = "No Mil"

Engine Processing Enablers.

U1040 = X = "Not reported"
U1000 = x = "Not reported"

Yet the service engine light still comes on, with these codes.

Help would be appreciated.

Is the EBCM still there? What ECM did you use? What base tune?

No the EBCM has been removed, the ECM is stock, not sure how to asnswer base tune, the car has been modified.
It has long tube headers, a supercharger, an LS6 motor. All of this from a stock tune.

F-car has 4 modules on bus: PCM, EBCM/ABS, SIR/SDM, IPC.

you removed EBCM/ABS from the bus, so the remaining modules are complaining about that, probably the IPC.

And what can be done about that?

There is nothing that can be done about the other modules.
