I want to start from scratch a tune for a 01' ZO6 and want to use an 02' file. Is this correct?

Looks correct according to the tune repository.

I tried upgrading a 99 to an 02 and it didnt work furthest I could go was 01. The TAC (Throttle Actuator ******) is wired different on 02 and 03 (last of the 512 mb files)
You can give it a whirl but watch when you drive on the street if you get DFCO like symptoms without DFCo being active. You will have to go back to the 01`

Does that apply to the F-Bodies too? Can a 99 or 00 F-body be upgraded to a 02 tune or just an 01?

That may be a 99-00 issue. When I took my 01 to the dealer for the steering column lock recall, part of the fix was a change of operating systems. The car originally had 12202088, came back from the dealer with 12593358. As far as I can find, the first year for factory installation of 12593358 was 2002.

I think I am going to stick with the 01' OS. Can't seem to find a clean LS6 file anywhere.
Anyone have a clean file?
