I am going through my conversion to double check settings and I notice that the PE based on RPM is set to 1.2500 in the 99 to 02 conversion file. If my math is correct, based on 14.63 stoichiometric, isn't that 11.704 AFR? Is it set that rich for base for other calculations?

Yes, that is the correct calculation for PE commanded AFR.

The consensus is that GM set it rich like that for "safety" purposes.

Here's a file I swapped 99->02 A4 f-body

It's the same on that file, so I will use that as my starting point and then adjust as necessary as I tune.

Thanks.

Another question;

The throttle cracker table is different between the 99 to 02 OS conversion and the 2000 stock file. The 2000 stock is the same as my original 2000 tune, should I use that or is there a reason that the 99 to 02 version is different?

Again, use the table from your original tune if you have it.
