I had to use one for the PCM and one for the TCM to tune my car?
Is this correct for a 06 GTO?

It is correct that it asked you to "license each controller". If you look at the 'Help->FlashScan V2 VIN Licensing' menu option in the Tune Tool (with FlashScan connected) you will see the ECM and TCM on one line and therefore one license.
