I just did the same thing and got the same results.
Took my COS 02020003 file and did a Trans Calibration and Diagnostic segment swap and all my COS tables and parameters went to flat values.
I would think that if you just copy all of that over from your old file and do a full flash with the new file, you should be good to run. Weird though.

The EFILive custom calibrations are allocated in segment 0. So to transfer custom calibrations you need to copy segment 0.
Even though segment 0 is called the "operating system", copying segment 0 does not copy the operating system, it only copies EFILive custom calibrations.

I just copied the trany tables to my tune and as I did my COS tables all changed.

Are you saying you copied only the trans segment from a 4L80E file to your COS3 file, and the custom cals are now different...?
