It may have previously been tuned with HP Tuners and have one of their custom OS's in there which could explain the unrecognised PCM message

Small update on this. Ended up using Roadrunner to tune vehicle. Could bench flash PCM no problem and eventually worked out could read and write to PCM with high speed unchecked. Maybe just a problem...
Gen iii , ls1b. Originally tried with whatever version was installed. Updated to RC3 and latest firmware. Still the same.

No different to any other commodore. Hold the traction control/esp button down for a bit and all good to go.

If you can post a more accurate location , maybe somebody near you could read out your ECM so you can post up here for better advice.
The holley tech doc for the holley 90 throttle body shows an idle bleed as in pic attached. Does yours have this? If it does, is it adjusted correctly?
Your log had quite a few EGR codes. Is there any way it could be getting air through the EGR at idle?

If its an LS1, try looking for B3605 {commanded fuel when in open loop}. Should be under ,FUEL-MIXTURE. Or put B3605 in the search bar.
I have had this issue as well, usually using IE. Use Mozilla firefox without any problems.

What data are you trying to get from your ecu ? Efilive V4 is only a scan tool.
Did you select the VX V6 XML file in the software?

Try this. I added some spark to your idle underspeed which was all zero's after about 200rpm error.
