Just a thought, but have you checked for leaks between the air filter and the turbo.
My Black V2 does that but not my Blue V2. It would only do it when I would BBX on the Black V2. When I checked it live it would show realistic numbers.
Was the V2 plugged in when you tried to do the update
The PTO high idle is controlled by the PCM. I turn it off or on through the PCM part of the Witech scan tool. And the wire that is grounded to make that happen comes out of the PCM.

Have you messed with the MAF table. You sensor is now having the air sucked across it from the bigger turbo.
How many PIDs do you have selected? Try unselecting all PIDs and only select the DSP PIDs and see what happens. I have had that message pop up before when I had a PID that was not supported by that...
