Injector connectors mismatched on one bank? (PCM controlling different injectors than it thinks)
Rich?
Lean?
Other conditions?

Good question.
I would think that the actual cruise AFR would still be close, but the wall wetting model would be shot to hell. So throttle tip in would be leaner, tip out would be richer.
This is just a wild stab in the dark. Something you will be getting if we dont get an answer.

It shouldn't run any worse than batch mode (which runs ok)...
but like Mick said tip in/out AFR will deviate due to dynamic fuel model not matching actual conditions.
How did you get this...?
What is batch mode?
When I had the harness apart for modding it to my needs (LSx in a 86 Monte Carlo) I must've taped the injector harness on that bank messed up so it fit to length perfectly (but mismatched to their appropriate injector.)
I know its a stupid thing to do, but its hard doing a swap and getting everything right.. Im actually very pleased that this is the only problem in the whole conversion.
Im still curious though of how it was affecting my tune and driveability. Obviously there isn't a clear cut answer till I get it out on the road again (snow,) but I'd like to hear your thoughts..
Batch mode is when more than one injector is commanded on at once. Whereas sequential is injection relative to firing order.
It will be interesting to compare the differences. Keep us posted.
