Is there a difference in the PCM between an 01 2wd Silverado and 00 Silverado 4x4. I would like to swap the PCM from the 2wd into the 4wd.

Swap them, flash whatever 00, 01, 02 OS you desire...Id upgrade to an 02 OS if you're going through the hassle though!
So no, no differences between the PCMs. 2WD/4WD is just in the calibration, even then its usually just an input pin from the main harness and not actually a different calibration.
Why are you wanting to do this, is one PCM dead?

I have used the 01 PCM for the last 2 years without any issues and it has a custom OS with my engine/blower/trans tune. Also, the 99/00 PCMs seem to have issues with knock and have less tables than the 01 and 02.

The 99/00 OSs do have less defined tables, I would upgrade to an 01/02 OS on the 00 PCM and then tune it from there. Just make a note of what changes you've made and copy them to the 01/02 tune, full flash it into the 00 PCM and be done.
There are no physical differences in the PCM hardware, you can put a 99, 00, 01, or 02 OS into pretty much any 512kb LS1 PCM. There are some that dont have provisions for ETC, if that is the case then you couldnt use it on a Vette.
