ECM compatability

I'm not sure if this in the right place or not, so feel free to move it. I have noticed that the LS1b, P08 and E54 ECMs are externally the same and use the same data pin outs for a bench harness. Are these interchangable if you were to full flash say an LB7 tune over the P08/LS1b tune, or is the internal structure different?
