I used the fix checksum box in the newest update and then installed some changes to my truck, now I have the CEL and the checksum code. Is there any other fix to this other than taking it to the dealer for a fresh stock flash?

Yes it can be fixed, please read through the tutorial linked to in the V8 software below, pages 3 & 4 explain what to do.
Fixing the checksums is one step, the "CVN Calculation Restore" step must also be done.
