These transmissions do not like the ECM being tuned, I've found when the torque from the ECM is changed (because of tuning) the amount of torque reduction requested form the TCM is dreadful, stock TCM tuning I've seen -12 degrees final timing on a shift, and the shift drags out for at least 0.7 sec
In the end all it took was to drop the desired shift times way down, feels better that way too.
