Swapping motor and trans, question about file & custom O/S

I am running a custom O/S for 2 bar SD with my 5.3/4L60E combo right now. Tranny is busted for the 6th time now, and I am going to come back with a LQ9 and a 4L80E. I know I need to load a file from a 6.0/4L80E truck. How should I go about doing this? Do I load in a 6.0/4L80E O/S, then re-load a new custom O/S over top, then fill in my calibration data? Or will the custom O/S be fine as-is, then just load in new calibration data for the 4L80E and 6.0? Or something else?
