You can't, not even the Tech Authority website tells you what to use, once you enter in the VIN you then need to choose which file to have the dealer tool flash it (pretty lame).
You can narrow it down with EFILive, in V8, click on the 'OBD-II' button, then 'Auto Detect', then 'Get Info' once it knows it is a 'CMB' ECM, that will tell you what calibration the ECM currently has. It'll say something like '35325531AS'.
Users need to do something similar with the 2010+ ECM, that is covered here -

Ok thanks I'll try it in about 20 minutes I'm new to dodge but do work at Chevy so I get the mist of it but unaware how picky the cummins ecms are compared to the duramax ecms
Turns out there is a bug in the EFILive software that prevents CMB (06-07) controllers (and possibly 07-09 as well) from being read.
We're working on a fix asap. The fix will be posted in this "known issues thread" under "Issue 7":

No problem, for what it's worth it was caused by a silly thing to do with a change we made for the 2010+ Cummins additions, shouldn't have affected the 2006 ECM but it sure looks like it did.
