I had that happen once with the e92 reprogram. I disconnected the battery and crossed the power and ground to completely drain all the modules. Then everything re-synced and all was fine. Hope yours is that simple.
Thank you and that's worth a try to see if it can speed things up albeit there may be minor other consequences to that procedure (radio stations, time, fuel trims, codes) but maybe not.
