Have to flash twice?

I did the 98 to 99+ swap!
The car runs fine, then I flash it, it starts up, runs ok for 15 seconds, then starts running horrible! I let it run (once for 15 min) but mostly it idles, but if I touch the gas it dies. I re-flash with the same flash, at 15 seconds it starts to stumble, then clears up, and runs fine after? Any ideas?

I Figured this out, but did not have time to post. The MAP was plugged in the wrong spot. For some reason the first time I flashed the AFR went nuts, the seconfd time it must have gone into limp mode and disregarded.
