Have you edited B4604 start up rpm offset? The 02 OS version of this table adds rpm at start up where the 00 doesn't. I noticed the same thing as you after converting, and it annoyed me. When I zeroed out this table as in the 00 OS, it cured it.

Another thing to look at is B5934 Idle Flare Control. The O2 settings take out more timing below 500rpm than the 00. You might try those settings. You could also play with the 02 base spark tables which, again, are less aggressive than the 00.
Progress! You're right, the flare control and the overspeed and underspeed error plus the start up air flow multplier had a dramatic affect on the problems I was chasing. Changing those to the 02 settings fixed the flare up on start, the hang when coming to a stop and the excessive underspeed on idle when first engaging the clutch.
