Will a full flash back to stock leave no signs of the custom operating system from DSP5?
Or is there another better way?

That will leave no signs, it wipes everything.

so now to go back to the custom operating system for DSP5 and my calibrations; a full flash with my previous base conversion file with the calibrations will do it?
Yes if you are changing from a different OS then you must use the full flash option. Whether it is a single tune with different Os versions or going from a single tune to a DSP tune which is a different OS version. You can read the DSP pdf file in the help and see what a base OS is and when converted becomes a new OS version.
