I am a bit embarrassed to admit that I have not done anywhere near as much of this as I should have and wanted to through the years. There's been too much wrenching 9-5 and diesel work to really get good at it. But now to propel my car and this other awesome one I'm working on to the next level, I must break down and get to it in 2014
I have to start by finding my cables and adapters for the V2. I have moved I half dozen times since 2006 and besides my V2 and it's two basic cables in the Fish Tuning case, (and a few SD cards), I don't know where they are!
Where is the best place to obtain a new serial cable and the little adapters??
Also I must contact TAQuickness and purchase a harness yo work with. Next step is to read all 5 threads I linked in post #2 along with Shawn's thread at least 10 times...

If you get a cheap ethernet jack crimping tool (that can crimp RJ11/RJ12/RJ45) then probably the best way is to make your own cable (follow the wiring from those AEM posts).
Can get a crimping tool online... for example: http://www.ebay.com/bhp/ethernet-crimp
The trick is to remove the cable sheath while not stripping the individual wires, push the unstripped wires ALL the way into the RJ jack (with Rx/Tx swapped appropriately or not), and then crimp.
